First thought is that the better options should be on the Lower numbers. Gives a little more chance for strategic thinking.
Second, I personally wouldn't bother with destroying opponents Evolutions. Interaction is nice and all, but this may be a bit harsh. Maybe limit it to Purchase Cards only, and limit the cost of what you can destroy based on just how many of X number you rolled (3 of a kind > destroy a cost 3 or less, 4 of a kind > destroy a cost 5 or less, etc...)
Lastly, not every monster gets equal amounts of Temporary and Permanent Evolutions, and the Halloween expansion throws Gift Evolutions into the mix as well.
Maybe something like (all Evolutions in one stack, all VP as normal):
1+1+1 > Look at the top 2 Evolutions of your stack, you gain one, put the other on the top or bottom of stack
2+2+2 > Gain the top Evolution of your stack
3+3+3 > Look at the top 2 Evolutions of ANY stack, put one on the bottom, and the other back on top
